The 60s, 70s and even the 80s had some great paranoid movies with conspiracy theory and secret organisation executing their nefarious plan.
The "Manchourian candidate" (the Denzel Washington remake is OK bar the over the top Meryl Streep acting), "The Parallax View", "The conversation" are hood examples of that era.
Without giving away the ending, I like the fact that those movies do not have one of those stupid, unbelievable happy ending.
If you want to shock, your movie should have a final twist.

In the first version, there were more "atmosphere" and mystery, and essential information about the plot:
- You tell us he has already escaped and is "free" for now, but in danger to be taken again.
- You tell us about a helper (the psychiatric) and a flaw (he is drugged and can be mistaken for a paranoid)
- The stake is clear ("before his former captors close in", implied not for his good)
- "captors" is shorter and more mysterious than "A division of the CIA"

For me, you have all is needed to write a good logline:
- a hero,
- a flaw,
- an antagonist,
- a goal: freedom
- a mentor: (it is assumed to be inside the CIA division)
- a helper: (the psychiatrist)
- a stake : freedom / death

E.g.:

When a guinea pig escapes from secret neurological experiences and find him committed, he must convince the doctor his claims is not paranoia before his former captors take him back to the LAB.?

About the story:
- No matter it's close to conspiracy theory?. When thousands of students have to write an essay about the same subject, there are never, never... two identical works.
As you have seen and cannot forget Conspiracy Theory, you just have to?:
- take advantage of it to detect what you don't like and you would avoid,
- make something different.

e.g.:
- There is mystery in Conspiracy Theory?, but very little suspense. You can make a film based on suspense.
- The subject of the experiences was to transform some men into dehumanized killers (NB: How about Jason Bourne?). Try something else (make men to be able to do something special, or to be able to be someone else by multiple personality : a fake Hilary Clinton, a fake...)
- The hero was a male, the helper and stake character was a female lawyer, and the mentor was an agent from a "secret agency that watches the other agencies". You can make the hero a female, the mentor a male doctor and the helper a member of the lab's team...

I think ot would go under the later.

The CIA division are what would of been known as MKUltra, but under a different guise. The antagonist is the head of the division. They have developed and are trialing a mind control drug, which robs you of free will.
As the story progresses he is exposed to a slightly different strain of the first chemical they used, which cures him. A mentor type of charector teaches him the lessons he needs in order to escape.
First at stake is his freedom, but he is aware that if he stays long enough they will eventually kill him or dissect him.
